This directory contains alignments of the following assemblies: - target/reference: Manatee (triMan1, Oct. 2011 (Broad v1.0/triMan1), Broad Institute of MIT and Harvard TriManLat1.0 (GCA_000243295.1)) - query: Human (hg38, Dec. 2013 (GRCh38/hg38), GRCh38 Genome Reference Consortium Human Reference 38 (GCA_000001405.2)) Files included in this directory: - md5sum.txt: md5sum checksums for the files in this directory - triMan1.hg38.all.chain.gz: chained blastz alignments. The chain format is described in http://genome.ucsc.edu/goldenPath/help/chain.html . - triMan1.hg38.net.gz: "net" file that describes rearrangements between the species and the best Human match to any part of the Manatee genome. The net format is described in http://genome.ucsc.edu/goldenPath/help/net.html . - triMan1.hg38.net.axt.gz: chained and netted alignments, i.e. the best chains in the Manatee genome, with gaps in the best chains filled in by next-best chains where possible. The axt format is described in http://genome.ucsc.edu/goldenPath/help/axt.html . The chainSwap program was used to translate hg38-referenced chained blastz alignments to triMan1 into triMan1-referenced chains aligned to hg38. See the download directory goldenPath/hg38/vsTriMan1/README.txt for more information about the hg38-referenced blastz and chaining process. Chained alignments were processed into nets by the chainNet, netSyntenic, and netClass programs. Best-chain alignments in axt format were extracted by the netToAxt program.
