This directory contains alignments of the following assemblies: - target/reference: Atlantic cod (gadMor1, May. 2010 (Genofisk GadMor_May2010/gadMor1), Genofisk GadMor_May2010 (GCA_000231765.1)) - query: Fugu (fr3, Oct. 2011 (FUGU5/fr3), Fugu Genome Sequencing Consortium - FUGU5 (NCBI project 1434, GCA_000180615.2)) Files included in this directory: - md5sum.txt: md5sum checksums for the files in this directory - gadMor1.fr3.all.chain.gz: chained blastz alignments. The chain format is described in http://genome.ucsc.edu/goldenPath/help/chain.html . - gadMor1.fr3.net.gz: "net" file that describes rearrangements between the species and the best Fugu match to any part of the Atlantic cod genome. The net format is described in http://genome.ucsc.edu/goldenPath/help/net.html . - gadMor1.fr3.net.axt.gz: chained and netted alignments, i.e. the best chains in the Atlantic cod genome, with gaps in the best chains filled in by next-best chains where possible. The axt format is described in http://genome.ucsc.edu/goldenPath/help/axt.html . The chainSwap program was used to translate fr3-referenced chained blastz alignments to gadMor1 into gadMor1-referenced chains aligned to fr3. See the download directory goldenPath/fr3/vsGadMor1/README.txt for more information about the fr3-referenced blastz and chaining process. Chained alignments were processed into nets by the chainNet, netSyntenic, and netClass programs. Best-chain alignments in axt format were extracted by the netToAxt program.
